Alright, rant number one.
Secret Ansem Report 7: ~these entities disappear from the realm of light, to be reborn as entirely new beings in a completely different realm~
Why the defeated Organization members are not dead.
When a Heartless is created from a person, the Body and Soul disappear from the Realm of Light, and are reborn, with slight physical differences, in the Realm of Darkness. So, if they are defeated, and fade, the once again return to the Realm of Darkness, thus, not dying. Since they faded the first time, why not fade back to the same place every time thereafter?
Why they don't come back right away? Well, quite frankly, some do. *cough*AxelXemnasAxelXemnasAxelXemnas*cough* Other than that, here's my reasoning on why they don't all zip back. Axel demonstrated with his final flaming attack on the never ending swarm of Dusks that it requires energy to open a Pathway/Tunnel/whatever of Darkness. When they've just been defeated by the spiky haired twerp they don't have a lot of energy. They "died" in a sense, but as the Soul and Body are not separated, they don't actually die, and they already have a tie to the Realm of Darkness from their first creation.
Thus they return there and, like DiZ, have to regain their senses and their energy so that they can form a portal and return to The World That Never Was/Twilight Town/Transverse Town/Hollow Bastion/Wherever They Want to Go.
On a side note, I think there is a crazy little guy in the Realm of Darkness, sitting behind this absurd little Information Kiosk and handing out "complementary black trench coats". I mean really!
